Like with the old FASA rules? They had the exclusive license for years and had a whole lot of good content without messing too much with the cannon. The ship-to-ship combat system was well done, if I remember correctly.
Recently Prime Directive came out, which uses the GURPS system.

I loved the old FASA Trek rules, shame the dispute between them and Paramount ended it's support so early. I would possibly be up for a game, though I'm not at all familiar with any of the other rule sets.
